From what I've read, assigning facilities has no impact on the story. You can side with one factions ideologies and make decisions to side with survivors, while assigning facilities to PK (and vice versa). I've heard the Crossbow is OP so I'll assign 4 to the PK, and then the rest to the Survivors.
